Indra didn't need any MS transplant to awaken EMS, his father even awakened Rinnegan at once. So, at the end of the day, everything comes to Otsusuki genes and bloodline. Although his bloodline is not as pure as Indra or Hagoromo but, he also carries the genes of Goddess of Life equivalent to Shibai Otsusuki or more.
His chakra is more than Naruto at the same age and is still increasing rapidly and his life force exceeds everyone he has ever met by many times. This might fill the flaw of Mangekyo Sharingan.
